Generally such sites are considered sacred (as, for example, the cave where Romulus and Remus were fostered by the she-wolf) and are NOT touched. Ancient civilizations would build around such a site, but it would be sacrilegious to touch it.
The one creation story that I'm aware of that deals with a fertile mound(s) is not specific on the location.

Did they build replicas of the island in every single temple? Could you provide a reference?

Well, unless it was Just Dirt, it wouldn't have eroded away so quickly. Furthermore, if it was there, some sort of structures and temples would have been placed all around it. Lots of temples.
That's a $24 answer, but maybe someone else will have a bit more insight.
